How’s this?
Add option to disable auto-hide. The first row would always be visible, pushing the top of the content area down (instead of overlaying on top of it). Any subsequent rows, sub-menus, would slide out and push the content area down further.

Show when my friends play a new song, maybe even add a Last.fm player within the app (w/ notifications when new song plays, etc)

Some sort of hotkeys that switches betweens tweet feed, DMs and @replies....

The screens are available through the menu, under Twitter. But no hotkey yet. I’m planning on having something like Quicksilver on Mac, so it would also work with users’ custom feeds.

This will mostly be resolved by adding support for groups. For adding one person or a few people, the screen name field should have a drop down of some sort listing people you follow.

Make links and usernames visibly different.
The bold of an @username link or a url link is not different enough to spot on a scan. It would be helpful if they were a different color than the text. I like to scan my feeds for replies to certain users without having a special feed for them.

Make links active in minimized state
Currently if you click a link in a minimized tweet it maximized first then you must click the link again. Preferably the link would work in either state.

This issue catches me sometimes, too. It might be tricky to resolve, because it has to do with the container’s click event being processed first, hiding the one-line “summary” text object and displaying the full view. I’m guessing the link’s click event doesn’t go through because the object is hidden before event gets a chance to be thrown.

Default View Option
I would love the option to pick a default view. For me, it's in replies. So, after I Tweet, instead of being taken back to "Home" would love to see "Replies".

If I implement an easier way to get to those other sections, this probably won’t be an issue any longer. Also, I’m planning on having a ‘lite’ version of the tweet box so you don’t have to go to a different page to tweet.

Ability to Cancel a Tweet Using Keyboard Command
From within the "Post" window, I sometimes decide I don't want to send a Tweet. I'd love to see a keyboard shortcut to go back to the last view I was in. Instead of having to nav using mouse to exit/esc from the "Post" function.

I’m aware of this bug, and it bugs me too! I think it’s an issue of hotkeys being picked up when an input field has focus.

be able to save tweets for later
Related having clear display options, but a way future release: the ability to lock tweets or save em for later? Even make lists? So if you ask for advice on something, get 37 replies that say "check this out", you can save them away somewhere that isn't your faves, until you've dealt with it.

I probably would have added a way of “tagging” items from the list view, but putting it this way makes me think maybe I should add a “star” option, like in Gmail and Google Reader
